It sounds that way because Spanish grammer is not the same as English, and the nouns and pronouns and stuff is switched around. Thats why you can not directly translate Spanish into English.

Hmm... Maybe I'll try translating. @_@
Here are the lyrics. The English transltion are in parenthesis.
A la nanita nana nanita ella nanita ella
Mi nina tiene sueno bendito sea, bendito sea
(My girl is sleepy blessed is she, blessed is she)
Al la nanita nana nanita ella nanita ella
Mi nina tiene sueno bendito sea, bendito sea
(My girl is sleepy blessed is she, blessed is she)
Fuentecita que corre clara y sonora
(Little fountain that runs clear weeping singing)
Ruisenor que en la selva cantando llora
(Nightingale in the jungle, singing it weeps)
Calla mientras la cuna se balansea
(Hush while the cradle balances)
Al la nanita nana nanita ella nanita ella
Mi nina tiene sueno bendito sea, bendito sea
(My girl is sleepy blessed is she, blessed is she)
Fuentecita que corre clara y sonora
(Little fountain that runs clear weeping singing)
Ruisenor que en la selva cantando llora
(Nightingale in the jungle, singing it weeps)
Calla mientras la cuna se balansea
(Hush while the cradle balances)
Al la nanita nana nanita ella nanita ella
Mi nina tiene sueno bendito sea, bendito sea
(My girl is sleepy blessed is she, blessed is she)
Now, I may not be right, but I think this is how it goes. ^_^

I have recently sung a version of the song, A La Nanita Nana, that uses some English in the song as well as the Spanish. Here are the transcribed lyrics from the music I have:
A la nanita nana, nanita ella, nanita ella,
Mi Jesús tiene sueño, bendito sea, bendito sea.
A la nanita nana, nanita ella, nanita ella,
Mi Jesús tiene sueño, bendito sea, bendito sea.
Fuentecilla que corres clara y sonora,
Ruiseñor quien la selva cantando lloras,
Callad mientras la cuna se balancea.
Ooooh Ooooh
A la nanita nana, nanita ella, nanita ella,
My Jesús he is sleeping, oh come and behold Him, come and behold Him.
A la nanita nana, nanita ella, nanita ella,
My Jesús he is sleeping, how blessed be his name,
How blessed be his name
Little brook everflowing, rushing and ringing,
Nightingale in the forest, sighing and singing,
Quiet while the cradle gently enfolds him
A la nanita nana, nanita ella
Hope this helps you understand the song a little better. It really is quite a beautiful song.
