Can blue really win if red scores higher? Maybe it was just a glitch in the program? Or does it go by rounds now, like in mansion?

Actually, no. That does happen. Here's how:

Well, let's say you and the blue team are tied. Then the blue team jumps ahead and they destroy your last ship. But you double click in the last second and you do some damage. Last-minute damage isn't counted in the pirates game, happened to me a few times.
